Methods for conveying Phytophthora sojae resistance into non-resistant soybean germplasm are provided. In some embodiments, the methods include introgressing Phytophthora sojae resistance into a non-resistant soybean using one or more nucleic acid markers for marker-assisted breeding among soybean lines to be used in a soybean breeding program, wherein the markers are linked to and/or associated with Phytophthora sojae resistance. Also provided are single nucleotide polymorphisms (SNPs) associated with resistance to pathogens; soybean plants, seeds, and tissue cultures produced by any of the disclosed methods; seed produced by the disclosed soybean plants; and compositions including amplification primer pairs capable of initiating DNA polymerization by a DNA polymerase on soybean nucleic acid templates to generate soybean marker amplicons to be used in selecting or identifying Phytophthora sojae resistant soybean lines.

That which is claimed: 1. A method of producing a phytophthora tolerant soybean plant or part thereof, the method comprising the steps of: (a) isolating a nucleic acid from a soybean plant or part thereof; (b) detecting, in said soybean plant or part thereof, the presence of a marker associated with phytophthora tolerance in a soybean plant, wherein said marker is located within a chromosomal interval on chromosome 13 defined by and including positions 28,635,016 to 30,391,751 comprising a G allele at SY0079A corresponding to position 404 of SEQ ID NO: 1, a G allele at SY2931 corresponding to position 495 of SEQ ID NO: 2, and a deletion at SY0818AQ corresponding to position 499 of SEQ ID NO: 3; (c) identifying a first soybean plant on the basis of the presence of the marker detected in (b); (d) crossing the first soybean plant with a second soybean plant not comprising the marker detected in (b); and (e) producing a progeny plant from the cross of (d), wherein said progeny plant comprises the marker detected in (b), thereby producing a phytophthora tolerant soybean plant or part thereof.
