The invention relates to xylanases and to polynucleotides encoding the xylanases. In addition, methods of designing new xylanases and methods of use thereof are also provided. The xylanases have increased activity and stability at increased pH and temperature.

What is claimed is: 1. A homodimer comprising an isolated, synthetic or recombinant polypeptide having a xylanase activity and having a heterologous signal sequence, a heterologous catalytic domain or a heterologous prepro sequence, the polypeptide consisting of a xylanase domain and the heterologous signal sequence, the heterologous catalytic domain or the heterologous prepro sequence, wherein the xylanase domain is selected from the group consisting of: (a) an amino acid sequence having at least 95% sequence identity to the amino acid sequence of SEQ ID NO:108; and (b) an amino acid sequence encoded by a nucleic acid having the polynucleotide sequence of SEQ ID NO:107, and wherein the homodimer is a fusion protein comprising two of the polypeptides. 2. The homodimer of claim 1 , wherein the polypeptide having xylanase activity comprises catalyzing hydrolysis of internal β-1,4-xylosidic linkages, comprises an endo-1,4-beta-xylanase activity, comprises hydrolyzing a xylan to produce a smaller molecular weight xylose and xylo-oligomer, comprises hydrolyzing polysaccharides comprising 1,4-β-glycoside-linked D-xylopyranoses, comprises hydrolyzing hemicelluloses, comprises hydrolyzing hemicelluloses in a wood, wood product, wood pulp, paper, paper pulp, paper product, Kraft pulp, or a combination thereof, comprises catalyzing hydrolysis of xylans in a feed or a food product, or comprises catalyzing hydrolysis of xylans in a microbial cell or a plant cell. 3. A protein preparation comprising the homodimer of claim 1 , wherein the protein preparation comprises a liquid, a solid or a gel. 4. An immobilized homodimer comprising the homodimer of claim 1 . 5. An array comprising the immobilized homodimer of claim 4 . 6. The immobilized homodimer of claim 4 , immobilized on a cell, a metal, a resin, a polymer, a ceramic, a glass, a microelectrode, a graphitic particle, a bead, a gel, a plate, an array, or a capillary tube. 7. The homodimer of claim 1 , wherein the polypeptide comprises (a) at least one glycosylation site, or (b) at least one N-linked glycosylation site. 8. The homodimer of claim 1 , wherein the sequence identity of the polypeptide to the amino acid sequence of SEQ ID NO:108 is at least 97%. 9. The homodimer of claim 1 , wherein the sequence identity of the polypeptide to the amino acid sequence of SEQ ID NO:108 is at least 98%. 10. The homodimer of claim 1 , wherein the sequence identity of the polypeptide to the amino acid sequence of SEQ ID NO:108 is at least 99%. 11. The homodimer of claim 1 , wherein the polypeptide has the amino acid sequence of SEQ ID NO:108. 12. A composition comprising the homodimer of claim 1 . 13. The composition of claim 12 comprising a wood, a wood product, a wood pulp, a Kraft pulp, a paper, a paper product, a paper pulp, or a combination thereof. 14. The composition of claim 13 , wherein the wood, wood product, wood pulp, Kraft pulp, paper, paper product, paper pulp or combination thereof comprises a softwood and/or a hardwood, or the wood, wood product, wood pulp, Kraft pulp, paper, paper product, paper pulp, or combination thereof, is derived from a softwood and/or a hardwood. 15. The composition of claim 12 comprising or formulated in ethanol or an alcohol. 16. The composition of claim 12 further comprising or formulated as a food, a food supplement, a feed, a feed supplement, or a nutritional supplement. 17. The composition of claim 12 further comprising or formulated as a detergent composition. 18. The composition of claim 12 formulated as a non-aqueous liquid composition, a cast solid, a granular form, a particulate form, a compressed tablet, a gel form, a paste or a slurry form. 19. A method of producing the homodimer of claim 1 comprising the steps of: (a) providing a nucleic acid operably linked to a promoter, wherein the nucleic acid comprises a sequence encoding the homodimer of claim 1 ; and (b) expressing the nucleic acid of step (a) under conditions that allow expression of the homodimer, thereby producing the homodimer. 20. A method for hydrolyzing, breaking up or disrupting a xylan-comprising composition comprising the following steps: (a) providing the homodimer of claim 1 ; (b) providing a composition comprising a xylan; and (c) contacting the homodimer of step (a) with the composition of step (b) under conditions wherein the xylanase hydrolyzes, breaks up or disrupts the xylan-comprising composition. 21. A method for treating a wood, a wood product, a wood pulp, a Kraft pulp, a paper, a paper product, a paper pulp, or a combination thereof, comprising contacting the wood, wood product, wood pulp, Kraft pulp, paper, paper product, paper pulp or a combination thereof, with the homodimer of claim 1 or a composition comprising said homodimer of claim 1 . 22. The method of claim 21 , wherein the wood, wood product, wood pulp, Kraft pulp, paper, paper product, paper pulp or combination thereof comprises a softwood and/or a hardwood, or the wood, wood product, wood pulp, Kraft pulp, paper, paper product, paper pulp or combination thereof, is derived from a softwood and/or a hardwood. 23. A method for bleaching or decoloring a wood, a wood product, a wood pulp, a Kraft pulp, a paper, a paper product, a paper pulp, or a combination thereof, comprising contacting the wood, wood product, wood pulp, Kraft pulp, paper, paper product, paper pulp, or combination thereof with the homodimer of claim 1 or a composition comprising said homodimer of claim 1 . 24. A method for hydrolyzing, breaking up or disrupting a xylan-comprising composition comprising contacting the xylan-comprising composition with a polypeptide having a xylanase activity comprising the homodimer of claim 1 . 25. A method for bleaching or decoloring a composition comprising contacting the composition with the homodimer of claim 1 . 26. A method for deinking, the method comprising the following steps: (a) providing at least one polypeptide having a xylanase activity, wherein the polypeptide has the amino acid sequence of the homodimer of claim 1 ; (b) providing an ink-comprising composition; and (c) contacting the ink-comprising composition with the polypeptide of step (a) under conditions wherein the polypeptide catalyzes hydrolysis of compounds in the ink-comprising composition, thereby facilitating deinking of the ink-comprising composition. 27. A method for making an alcohol, the method comprising the following steps: (a) providing at least one xylanase having the amino acid sequence of the homodimer of claim 1 ; (b) providing a composition with hemicellulose; (c) contacting the composition of step (b) with the xylanase of step (a) under conditions wherein the xylanase catalyzes hydrolysis of the composition with hemicellulose thereby generating sugars which can be fermented to generate the alcohol; and (d) fermenting the sugars to generate the alcohol. 28. A method of claim 27 , wherein the composition with hemicellulose comprises: grasses, cereals, tobacco, legumes, potato, sugar beet, pea, beans, cauliflower, rape seed, or a combination thereof. 29. The method of claim 27 wherein the composition comprises a plant cell, a bacterial cell, a yeast cell, an insect cell, or an animal cell. 30.
