What is claimed is: 1. A system for joint arthroplasty for repairing a joint of a patient, the system comprising: a first template, the first template including: a contact surface for engaging a first articular surface of the joint of the patient, the contact surface including shape information derived from electronic image data of at least a portion of the first articular surface; at least a relieved portion of the contact surface further including an anatomical relief configured such that when the contact surface engages the first articular surface, the relieved portion does not engage an anatomical structure of the first articular surface; and at least one guide for directing movement of a surgical instrument; and wherein the guide has a predetermined orientation relative to one of an anatomical and a biomechanical axis associated with the joint of the patient. 2. The system of claim 1 , wherein the at least one guide is one of a guide aperture, a reaming aperture, a drill aperture and a cut plane. 3. A method of joint arthroplasty using the system of claim 1 , comprising: engaging the contact surface of the first template with the first articular surface of the joint, and moving the surgical instrument with the at least one guide to prepare the joint of the patient for receiving an implant. 4. The system of claim 1 , wherein the joint of the patient is a knee joint, a shoulder joint, a hip joint, a vertebrae, an elbow joint, or an ankle joint. 5. The system of claim 1 , wherein the anatomic relief accommodates one or more osteophytes of the joint. 6. The system of claim 1 , wherein the anatomic relief accommodates an area of normal cartilage of the joint. 7. The system of claim 1 , wherein the anatomic relief accommodates an area of diseased cartilage of the joint. 8. The system of claim 1 , wherein the anatomic relief accommodates an area of subchondral bone of the joint. 9. The system of claim 1 , wherein the anatomical structure includes a cut surface portion of the joint. 10. The system of claim 1 , wherein the anatomical structure includes an uncut surface portion of the joint. 11. The system of claim 1 , wherein the joint is a knee joint, and wherein the anatomical structure includes a trochlear portion of the knee joint. 12. The system of claim 1 , further including one or more implant components for repairing the joint.
