A method is provided for producing motif-specific, context-independent antibodies that recognize a plurality of peptides or proteins within a genome that contain the same post-translationally modified motif. The method includes the step of immunizing a host with a degenerate peptide library antigen featuring (i) a fixed target motif containing one or more invariant amino acids including at least one modified amino acid, and (ii) a plurality of degenerate amino acids flanking the motif. Motif-specific, context-independent antibodies produced by the disclosed method are also provided. The method encompasses motifs consisting of a single modified amino acid, as well as short motifs comprising multiple invariant amino acids including one or more modified amino acids, such as all or part of kinase consensus substrate motifs, protein-protein binding motifs, or other cell signaling motifs. Methods of using the antibodies, e.g. for genome-wide profiling, are also provided.

What is claimed is: 1. A purified motif-specific, context-independent antibody that specifically binds a motif consisting of (i) two to six invariant amino acids including at least one methylated amino acid, and, optionally, (ii) one or more degenerate amino acid position(s), wherein said motif is selected from the group consisting of monomethylarginine-G-G, monomethylarginine-G-G-monomethylarginine-G-G (SEQ ID NO: 311), monomethylarginine-X-monomethylarginine, monomethylarginine-G, and G-monomethylarginine-G and wherein said antibody specifically binds said motif in a plurality of non-homologous peptides or proteins within an organism. 2. A purified motif-specific, context-independent antibody that specifically binds a motif consisting of (i) two to six invariant amino acids including at least one acetylated amino acid, and, optionally, (ii) one or more degenerate amino acid position(s), wherein said motif is selected from the group consisting of XXkXXXK, XXGkXX, XXkXE, XXKkXX, XXEkXX, XXkLXX, and XXkXEXKXX, wherein k=acetyl-lysine, and wherein said antibody specifically binds said motif in a plurality of non-homologous peptides or proteins within an organism. 3. A purified motif-specific, context-independent antibody that specifically binds a motif consisting of (i) two to six invariant amino acids including at least one phosphorylated amino acid, and, optionally, (ii) one or more degenerate amino acid position(s), wherein said motif is selected from the group consisting of phosphothreonine-X-phosphotyrosine, phosphothreonine-Glu-phosphotyrosine, and Pro-X-Ile-X-Ile-phosphothreonine (SEQ ID NO: 277), and wherein said antibody specifically binds said motif in a plurality of non-homologous peptides or proteins within an organism. 4. A purified motif-specific, context-independent antibody that specifically binds a motif consisting of (i) two to six invariant amino acids including at least one methylated amino acid, and, optionally, (ii) one or more degenerate amino acid position(s), wherein said motif is selected from the group consisting of (symmetric dimethylarginine)-G-G, (symmetric dimethylarginine)-G-G-(symmetric dimethylarginine)-G-G (SEQ ID NO: 311), (symmetric dimethylarginine)-X-(symmetric dimethylarginine), and (symmetric dimethylarginine)-G and wherein said antibody specifically binds said motif in a plurality of non-homologous peptides or proteins within an organism. 5. A purified motif-specific, context-independent antibody that specifically binds a motif consisting of (i) two to six invariant amino acids including at least one methylated amino acid, and, optionally, (ii) one or more degenerate amino acid position(s), wherein said motif is selected from the group consisting of (asymmetric dimethylarginine)-G-G, (asymmetric dimethylarginine)-G-G-(asymmetric dimethylarginine)-G-G (SEQ ID NO: 311), (asymmetric dimethylarginine)-X-(asymmetric dimethylarginine), (asymmetric dimethylarginine)-G, and G-(asymmetric dimethylarginine)-G and wherein said antibody specifically binds said motif in a plurality of non-homologous peptides or proteins within an organism. 6. The purified motif-specific, context-independent antibody of claim 1 , wherein said motif is monomethylarginine-G-G. 7. The purified motif-specific, context-independent antibody of claim 4 , wherein said motif is (symmetric dimethylarginine)-G. 8. The purified motif-specific, context-independent antibody of claim 1 , wherein the antibody is a monoclonal antibody. 9. The purified motif-specific, context-independent antibody of claim 2 , wherein the antibody is a monoclonal antibody. 10. The purified motif-specific, context-independent antibody of claim 3 , wherein the antibody is a monoclonal antibody. 11. The purified motif-specific, context-independent antibody of claim 4 , wherein the antibody is a monoclonal antibody. 12. The purified motif-specific, context-independent antibody of claim 5 , wherein the antibody is a monoclonal antibody. 13. The purified motif-specific, context-independent antibody of claim 6 , wherein the antibody is a monoclonal antibody. 14. The purified motif-specific, context-independent antibody of claim 7 , wherein the antibody is a monoclonal antibody.
