The present invention provides microfabricated substrates and methods of conducting reactions within these substrates. The reactions occur in plugs transported in the flow of a carrier-fluid.

First claim

We claim: 1. A method of forming a plurality of plugs and conducting a reaction in at least one thereof, the method comprising the steps of: providing a microfluidic device comprising a substrate having at least a first channel and a second channel intersecting each other at a plug-forming junction; introducing to the first channel of the microfluidic device, and continuously flowing towards the plug-forming junction, a stream of a first plug fluid containing target DNA or RNA molecules and introducing to the first channel, and continuously flowing towards the plug-forming junction, a stream of a second plug fluid containing at least one other molecule that can react with the target DNA or RNA molecules of the first plug fluid, such that the streams of first and second plug fluids continuously coflow with one another and through the first channel such that the target DNA or RNA molecules of the first plug fluid and the at least one other molecule, of the second plug fluid, that can react with the target DNA or RNA molecules coflow with one another prior to contact with a carrier fluid and prior to plug formation; introducing to the second channel of the microfluidic device, and continuously flowing towards the plug-forming junction, a stream of carrier fluid comprising an oil, wherein the carrier fluid comprises a fluorosurfactant that comprises an oligoethylene glycol (OEG) terminal end to which an OEG is linked; controlling flow rates of the streams of the first and second plug fluids and the stream of carrier fluid to partition the continuously coflowing streams of first and second plug fluids with the continuously flowing stream of carrier fluid to form a plurality of plugs comprising a subvolume of the coflowing first and second plug fluids at the plug-forming junction, each of the plurality of plugs being substantially surrounded by the carrier fluid and each having a substantially uniform size of about 200 μm or less, wherein target DNA or RNA in the plurality of plugs represents a Poisson distribution, and at least one of the plurality of plugs formed at the plug-forming junction comprises a single target DNA or RNA molecule and the at least one other molecule that can react with the target DNA or RNA molecule; and providing, externally from the microfluidic device, conditions suitable for a polymerase-chain reaction (PCR) in the at least one of the plurality of plugs such that the target DNA or RNA is amplified to form a PCR product. 2. The method of claim 1 , wherein the providing conditions suitable for a polymerase-chain reaction step includes heating. 3. The method of claim 1 , further comprising the step of providing a detector to detect, analyze, characterize, or monitor the target DNA or RNA molecule in the at least one of the plurality of plugs during and/or after the reaction has occurred. 4. The method of claim 3 , wherein the at least one other molecule includes one or more fluorescent labels and the detector is configured to monitor progress of the reaction by detecting fluorescence emissions from the one or more fluorescent labels. 5. The method of claim 4 , wherein the detector comprises a photodiode positioned along a channel of the microfluidic device positioned downstream of the junction, the channel having a detection region. 6. The method of claim 5 , further comprising the step of flowing the plurality of plugs and carrier fluid into the channel positioned downstream of the junction. 7. The method of claim 6 , further comprising the step of detecting, analyzing, characterizing, or monitoring the target DNA or RNA molecule in the at least one of the plurality of plugs during and/or after the reaction has occurred. 8. The method of claim 6 , wherein the photodiode has a receive field encompassed by the detection region, in which the detection region has a volume defined by the receive field of the photodiode and a height at least equal to the depth of the microchannel. 9. The method of claim 8 , wherein the photodiode is configured for detection of a fluorescent signal or optical image from within the plug as it is flowing through the detection region. 10. The method of claim 3 , further comprising the step of directing a subset of the plurality of plugs to an additional channel of the microfluidic device positioned downstream of the junction and in fluid communication with the first and second channels. 11. The method of claim 1 , wherein the oil is fluorinated oil. 12. The method of claim 1 , wherein each of the plurality of plugs is substantially surrounded on all sides by the carrier fluid. 13. The method of claim 1 , further comprising collecting the plurality of plugs in a segment of tubing or the sample tube through an outlet of the microfluidic device positioned downstream of the junction, wherein the plugs remain separated by the carrier fluid. 14. The method of claim 1 , further comprising dispensing the plurality of plugs into a segment of tubing or a sample tube from an outlet of the microfluidic device positioned downstream of the junction using a driving force, wherein the plugs in the segment of tubing or the sample tube remain separated by the carrier fluid. 15. The method of claim 1 , further comprising flowing the plurality of plugs and carrier fluid into a non-fluorinated channel of the microfluidic device positioned downstream of the junction. 16. The method of claim 15 , wherein the carrier fluid comprises a fluorinated oil and a fluorinated surfactant comprising a hydrophilic head group, wherein the fluorinated surfactant is present at a concentration such that surface tension at the aqueous fluid/channel wall interface is higher than surface tension at the aqueous fluid/carrier fluid interface. 17. The method of claim 1 , wherein the fluorosurfactant is of the formula: wherein m is 0, 3, 4, 5, or 6; and n is an integer of no less than 16.
