Systems and methods for using a flow cell array are provided herein. A system includes at least one processor coupled to a memory and configured for determining placement of one or more reaction sites on a first component; providing a material for the one or more reaction sites in one or more surface channels of the first component; connecting the first component to a second component to form an array, wherein the one or more surface channels of the first component connect the one or more reaction sites with one or more vias, and wherein the second component comprises the one or more vias connected to multiple sub-surface channels; and aligning the one or more surface channels of the first component with the one or more vias of the second component to form a connection between the first component and the second component.

What is claimed is: 1. A method comprising: placing, within a pixel array, multiple reaction sites in multiple surface channels on a first component, wherein the multiple surface channels are aligned to a first direction, and wherein each of the pixels within the pixel array is of a size of approximately one micrometer; connecting the first component to a second component to form an array by physically connecting each of the multiple surface channels of the first component to a pair of sub-surface channels, from a set of multiple sub-surface channels aligned to a second direction and contained within the second component, using a pair of fluidic vias for each respective set of surface channel and pair of sub-surface channels; independently delivering, within one of the pixels within the pixel array, chemical matter to each of the multiple reaction sites; and imaging, using an imaging microscope, multiple parallel chemical reactions at the multiple reaction sites of the pixel array.
